I'd use commandline tools: sox "merge" command, or the mcp tools "interlx" command. I find the commandline options for sox are ridiculously irregular, but you can do just about anything with it. Example with sox: sox --combine merge file1.wav file2.wav file3.wav output.wav. Example with interlx: interlx output.wav file1.wav file2.wav file3.wav.
